The 32-year-old Argentina forward had surgery on his left knee in June and has yet to return to action.
"We knew that the injury was difficult," Guardiola told reporters.
"He is doing the job, in maybe one month or two months he will be ready."
Guardiola said Aguero, City's all-time top goalscorer, would take time to regain full fitness when he returns.
"He has to come back on the pitch and regain the physical condition," Guardiola said.
"Sergio was out for a long time and Sergio is not a guy who regains the physical condition quick so I think in one month or two months he will be ready."
City begin their Premier League campaign away to Wolves on Monday having been given the first weekend of the new season off.
