Murphy took the new ball late in the day at No. 2 Oval and left Colts at 2/20 at stumps after Rugby had earlier posted 230.
A 119-run partnership between Glenn Shepherd (71) and Ryan Maxwell (62) had earlier inspired Rugby, the pair rebuilding things after an early slump left their side at 2/5.
A 31 from Matt Naden late on also boosted things, while Tyson Deebank had been valiant with the ball for RSL-Colts and finished with 4/68.
Murphy then knocked over Richie Deebank (1) and Tom Peacock (6) to have Colts in trouble but the men in red have Sam Campbell (7 not out) and Wes Giddings (1 not out) at the crease and the likes of Matt Keenan and Tim Howarth to come so there is still plenty of work for Rugby to do.
