Hill fell just short of batting out the entire day, opening the batting before falling in the final over of the day for 103.
His knock led Rugby to a total of 7/225 from its 75 overs.
Rugby were never really allowed to pile on the runs against Colts, as spinners Nathan Jones and Marty Jeffrey got through a mountain of work while keeping things economical.
Jones finished with 4/69 off 26 while Jeffrey finished with 3/68 off 21.
They put the brakes on things in the middle stages after Rugby openers Hill and Ryan O'Connor (51) had added 95 for the first wicket and set a real platform for their side.
Rugby will now be chasing early wickets next week, and the same goes for Newtown after the Tigers batted out the day against Macquarie.
After a disappointing loss to Colts in round one, Newtown got things back on track on Saturday when posting 8/266 against the Blues.
The Tigers' lower order fired at Lady Cutler 2 as the defending premiers rallied from 5/82.
Dan Holland made 68 at the top of the order but Mat and Steve Skinner, batting at seven and eight respectively, did damage late on and both made half centuries.
Mat made 51 while Steve made 58 as the Tigers went past 250.
Joe Haylock and Luke Carman took two wickets each for the Blues while Ben Strachan finished with 0/37 from 11 on his Macquarie debut.
