Stanley, now based at Wellington, combined with daughter and apprentice jockey Ashleigh to take out Sunday's $32,000 feature at Warren with Not Negotiating.
It was the biggest win of Ashleigh's career and marked the first time the father and daughter had combined to take out a major cup race.
"Congratulations goes to my daughter because that's her first cup win and I'm glad I was able to give it to her," Peter Stanley told Sky Thoroughbred Central after the 1600m feature.
While it was a high point for Ashleigh, it was also the latest sign of Not Negotiating's promising talent.
The mare had just the one win in nine starts when she joined the Stanley stable at Wellington, having previously raced for Jeremy Gask and Sharon Jeffries.
A promising second on debut for the Stanley team was followed by a win at Mudgee before a fourth and another second leading into Sunday's event.
Ashleigh produced a fine performance in the saddle to hold off the Greg Ryan-ridden Divine Jewel ($3.50 equal favourite) in the straight before Not Negotiating ($14) showed an outstanding turn of foot late to steal victory from Hammoon Ballad ($7.50).
The Kody Nestor-trained One Pound ($3.70), which had led for the majority of the race, hung on for third.
"She's only going to get better, too," the winning trainer added.
Peter Stanley now has three Cotton Cup wins to his name, with the previous two both being with Dane's Jewel.
Ashleigh Stanley may have claimed the feature event but it was her fellow apprentice, Reece Jones, who was the star of the meeting.
Jones finished with a winning treble, highlighted by a track record-breaking effort with the Rodney Northam-trained Fritz's Factor ($2.50) in the Warren Jockey Club Sprint (1200m).
Jones and Northam also combined to win with Joey's Chance ($4.60) while the young jockey also scored with the Brett Thompson-trained Missile Rain ($4.80 equal favourite).
